Our Sages instituted the order of the blessings of the Amida: after the first three (praise) come the requests, and the first of them is the blessing of daat (אתה חונן לאדם דעת). The siman gives its reason (טעם): what distinguishes man from the animal is understanding — so the request for בינה precedes all the others, שאם אין בינה אין תפלה. We study here at the level of principle; for personal conduct, one refers to the custom and to the ruling of the Rav.

A. The reason for the blessing אתה חונן — the seif
טַעַם בִּרְכַּת אַתָּה חוֹנֵן — the reason for the blessing אתה חונן — three ideas in a single seif: מותר האדם מן הבהמה (what distinguishes man from the animal) is הבינה והשכל; therefore this blessing was placed ראש לאמצעיות (first of the middle blessings, the requests); and its foundation: אם אין בינה אין תפלה — without understanding, no prayer. Hence too the הבדלה, which the Sages placed in this very blessing.
מפני שמותר האדם מן הבהמה הוא הבינה והשכל, קבעו ברכת אתה חונן ראש לאמצעיות, שאם אין בינה אין תפלה.
The seif: because what distinguishes man from the animal (מותר האדם מן הבהמה) is understanding and intellect (הבינה והשכל), the Sages instituted the blessing אתה חונן as the first of the middle blessings (ראש לאמצעיות) — for if there is no understanding, there is no prayer (שאם אין בינה אין תפלה).
מותר האדם — understanding, what distinguishes man
The world was created by speech, but man was moreover given daat. What makes him מותר (superior, set apart) over the animal is neither strength nor the senses, but בינה והשכל — understanding and discernment. This faculty is the first of gifts; it is therefore the first thing man asks of Hashem in his requests.
ראש לאמצעיות — first of the requests
The Amida divides into three: the first three blessings (praise), the middle blessings (אמצעיות — the requests), and the last three (thanksgiving). Among the requests, the blessing אתה חונן was placed ראש — at their head. Not by chance: daat is the key to all the rest, for without it one could neither formulate nor understand the other requests.
אם אין בינה אין תפלה — without understanding, no prayer
Here is the foundation (טעם): שאם אין בינה אין תפלה. Prayer is a service of the heart that requires knowing before Whom one stands and what one asks. Without בינה, the תפלה would be empty of meaning. That is why the request for understanding opens the requests: it is the condition of all the others.
הבדלה בחונן הדעת — the link with the הבדלה
From this same idea flows a well-known practice: the Sages placed the הבדלה of Motzaei Shabbat in this blessing (הבדלה בחונן הדעת, ברכות ל״ג.) — one then adds אתה חוננתנו. Why here? אם אין דעה הבדלה מנין (Yerushalmi): to distinguish (the holy from the profane) is itself an act of daat; the הבדלה therefore has its natural place in the blessing of daat.
The siman in one sentence: because what distinguishes man from the animal is understanding (הבינה והשכל), the Sages made the blessing אתה חונן the first of the requests (ראש לאמצעיות), שאם אין בינה אין תפלה; and for the same reason they placed the הבדלה in it (הבדלה בחונן הדעת).

Point 1 — The first of the requests
Situation: one recites the Amida and reaches the first request, אתה חונן לאדם דעת. What is the intent?
Conduct: before any other request (healing, sustenance, redemption), man asks for daat — for it is the root of everything. One strives to have in mind, when saying this blessing, that without discernment one can neither pray nor act properly: אם אין בינה אין תפלה. For the details of kavana, one follows one's Rav.
Point 2 — The הבדלה on Motzaei Shabbat
Situation: at the departure of Shabbat, in the Arvit Amida, one says אתה חונן. What changes?
Conduct: one inserts the הבדלה into this blessing (אתה חוננתנו) — הבדלה בחונן הדעת — for to distinguish the holy from the profane is an act of daat. The laws of this insertion (one who forgot it, one who has already tasted) belong to other simanim; for the conduct, one follows one's Rav.
Point 3 — Without בינה, no תפלה
Situation: why begin the requests with understanding, and not with a more "urgent" need?
Conduct: the order of the blessings is not arbitrary: daat comes first because it conditions all the rest. This point aids kavana: by asking for understanding first, one acknowledges that even knowing how to ask is a gift. For deeper study (the order of the thirteen requests), one follows one's Rav.
